Abstract for Applied Data Science talk [i0ds2]
Transcriptome Mining:
Tackling core issues related to gene regulation
& also analyzing the "data exhaust" associated with this activity
In this seminar, I will discuss issues in transcriptome analysis. I
will first talk about some core aspects - how we analyze the activity
patterns of genes in model organisms and humans. I will focus on how
we cluster these patterns together, finding conserved modules across
diverse species, and then, how we analyze the regulation of these
modules, determining whether their dynamics is driven solely
internally or involves an external agent. In the second half of the
talk, I will look at the "data exhaust" from transcriptome analysis -
that is, how one can find additional things from this data than what
is necessarily intended. First, I will focus on genomic privacy: How
looking at the quantifications of expression levels can potentially
reveal something about the subjects studied, and how one can take
steps to protect patient anonymity. Next, I will look at how the
social activity of researchers generating transcriptome datasets
in itself creates revealing patterns in the scientific literature.

Re: Title for HGVS talk
HGVS presentation - 17th October, Orlando, Fl
My talk will focus on prioritizing genetic variants associated with
cancer, to identify key variants driving cancer progression. First, I
will look at the overall functional impact of the variants in cancer
genomes, ranking them in terms of impact, for both coding and
non-coding regions. For the coding analysis, we use the ALoFT and
frustration tools, and for the noncoding analysis, we use FunSeq.
Then, I will look at the recurrence of variants within cancer cohorts.
Here we develop two approaches: one parametric (LARVA) and the other
non-parametric (MOAT). Finally, I will put these methods together
through application to kidney and prostate cancers.

Abstract for talk at UMass [i0umass17]
Tackling core issues related to regulation & also mining the "data
exhaust" of this activity
In this seminar, I will discuss issues in transcriptome analysis. I
will first talk about core aspects - how we analyze the activity
patterns of genes in model organisms and humans. I will focus on how
we cluster these patterns together, finding conserved modules across
species, and then, how we analyze the regulation of these modules,
whether their dynamics is determined internally or involves an
external control. Finally, I will talk about how one can decompose
this regulation into simple logic gates, such as those seen in
electronic circuits (e.g., and/or), and how one finds a different type
of gate in the natural functioning of cells than in the dis-regulated
activity evident in cancer. In the second half of the talk, I will
look at some of the data exhaust from transcriptome analysis. That is,
how one can find additional things from this data than what is necessarily

Must Read for Indigenous Communication - A Time Before Deception
A TIME BEFORE DECEPTION:
Truth in Communication, Culture, and Ethics
Foreword by Dr. Fox Tree
Epilogue by Chief Oren Lyons
Pages: 224 (19) photographs

"Here is a treasure of knowledge, insight, and especially inspiration for all who have an interest in ethical, 'authentic' communication, beyond the Native American cultures which provide both context and model...a call to learn from Indigenous Peoples...a journey of the heart as well as the mind."
--Professor David L. Smith Emmy award winning PBS Producer
IN THIS AGE OF LIES IT'S COMFORTING TO KNOW THERE WAS A TIME OF TRUTH
In his ground breaking exploration of the forms, meanings, and ethics of Indigenous communication, Cooper presents evidence that Native cultures may have originated from higher--not more "primitive"--civilizations. Looking beneath the surface of tribal communication, Cooper describes practices of tribal cultures worldwide and examines more specifically the communication ethic of the Dine (Navajo) of northern Arizona and the Shuswap people of British Columbia, with both of whom he lived for several months. What he finds is the deeper significance of communication for these early Americans: it is at once the embodiment of truth, the expression of gratitude to the Creator, and the vehicle for maintaining harmony with the natural world.
